Officially, I loved Team Flare, Lysandre was such a good villain. Hiding his true ideals by being the ceo of a multi-million dollar corporation that wanted to give back to humanity, he was literally hiding in plain sight. His whole arc in the anime was fantastic
Unofficially, Team Meteor from Pokemon Reborn (fan game, I know), but think Team Flare to the extreme. Solaris, the leader, was a ruthless man that let no one get in the way of his ideal world, not even those that were on his side…if he found a loose end…he fixed it. And his use of PULSE pokemon

PULSE pokemon were like mega evolutions but without a trainer to guide them and pushed to the absolute brink. Their boss battles were insane
