Pokémon Conquest and Pokémon Super Mystery Dungeon.
Both sub-series should have sequels!

There's quite a few I never really got to play... So, the list isn't really a fair one for me to make...
Although, I might have to agree with @Hades0918, as even though I haven't finished the main story, I'm enjoying the visuals and gameplay. And I really want a Red-Haired Gardevoir, but catchable... (I know it's just for those "mirror matches", but I already written out lore to make the mirror match versions canon and official. I'm adding it to my fanfic...)
However, Detective Pikachu was a nice change of pace, which I still have to play the sequel. (But, I have the Amiibo for it.)
Now, with this all being said, it is very hard to choose... But Pokémon Masters EX also grants us so much more, plus it has further potential. (I know many consider it non-canon, but I personally view it as a link to most all the games. Even if it has touched on the spin-offs yet...)
With Pokémon Masters EX, if they push the reach out further, they could connect the entire Pokémon Franchise. Heck, they already added Ash Ketchum from the anime. So, who's to say we won't see characters from other corners of the Pokémon Universe? I have a whole list of Sync Pairs I'd love to see, join the fray!

- Magikarp Jump! — Introduced Hoppy Town, quirky characters, and vastly expanded on our dear beloved Magikarp!
- Pokémon Unite — Introduced Aeos Island, temporary Evolution, Aeos Energy, a new Pokémon Sport, cool characters, and Holowear!
- Pokémon Café Remix — Introduced Café Uniforms, the Café, the Café Manager, Team Crunch, new exclusive food items, and much more!
- Pokémon Sleep — Introduced Sleep Styles, the Sleep Style Dex, Professor Neroli, Drowsy Power, a new Archipelago of unique Islands, and even a Green Snorlax! (The Green Snorlax was on Cyan Beach, but during my visit to it, during the current event, it appears to have changed to the normal coloration. I'm not sure if the Green Snorlax is the only unique colored Snorlax, if it was a glitch, if the other Snorlax are just slightly recolored, or much else. I've barely unlocked Snowdrop Tundra, and I kinda suck at playing Pokémon Sleep... It's a good game though.)
Pokémon Quest isn't bad, but I like that it's canonically a game in-universe, as we see Mustard playing it at his Dojo. (That was a sweet Easter Egg, right there.) — So personally, because of this Easter Egg, I'm not counting it as a spin-off.
