It can only Mega Evolve at 100%, which automatically appears when it's at 50% HP and can't be used outside of that condition. I haven't been able to use it yet to make sure, but the game doesn't say anything about whether it being 10% or 50% matters.

I have no idea why I decided to EV train it and make it my second Lv. 100 knowing it doesn't matter offline and it can't be used online.

Zygarde could mega evolve at any percent but only when its health drops down to 50 or lower

Your Pokémon gain EVs (called "base points" in-game) by defeating Pokémon or through items like HP Ups, Protein, Health Feathers, and the like. You can reset them through berries like Tomato and Pomeg berries or by talking to different NPCs depending on the game (a woman standing in front of a desk inside the Rust syndicate in Z-A). IVs are determined when a Pokémon is caught and can't be decreased, but they can be maxed out through Hyper Training and Bottle Caps (in Z-A, you can do that in the Fist of Justice dojo). Legendaries and other special Pokémon usually have 3+/6 IVs maxed when you catch them.
