Rayquaza (Mega Rayquaza especially) wins hands-down. I believe Mega Rayquaza was statistically the strongest Pokémon ever in the games. His BASE stats were 780! Plus his max physical AND special attack stats were 504!

The Prism Pokemon: Ultra Necozma
I might be biased since Sun/Moon were the first Pokémon games I beat, so I really like Alola. But you have to admit that Ultra Necrozma really looks epic and was one of the hardest boss fights in Pokémon.
