In the timeline the prologue is everything that happens before 2016, in your two posts that you made its everything before Mount Coronet for the prologue. Chapter 1 is the Mount Coronet stuff and more if you want. Everything in your posts is pretty much unchanged except for some small things in the timeline I want you to add/change, other than that use everything you already wrote for the story.

So the part of him being attacked by Plasma Alliance, getting all his Pokémon, and saving the small town is the prologue

Him infiltrating the base at Mount Coronet, beating Kai and Matilda, dashing off to get Aaron, where he will meet @UnovanZorua character, battling Aaron, and whatever happens after that are the actual chapters
