Does Shaymin not work against Munkidori and Dragapult ex?

I just had a Shaymin on my bench, but the damage counter ability of Munkidori, and the 6 damage counters from Dragapult ex went through to my Pokémon without rule boxes. Greninja ex's attack didn't go through in a match I played before though. Can someone please help me understand if damage counters don't count in the "Prevent all damage done to your Benched Pokémon that don't have a rule box" ?

    Damage counters are considered an effect, not damage. They are blocked by things that prevent effects, like rabasca.

    Rest of the text say "by attack from opponent's Pokémon." which is the important part.

    Damage moved by Munkidori's Arena-Brain is done by that Ability not attack.

    As for Dragapult, like it was hinted above, albeit slightly incorrectly since everything in small letters below name of the attack is considered effect of that attack. There is just this difference between "does X damage to" and "put X damage counters on" which have special exception, and does not count as standard damage done by the effect of attack.

    They apparently like to confuse players because Jirachi's Stellar Veil ability suggest that it prevent damage counters to be placed on your benched Pokémon, but only if it would come from opponent's basic Pokémon effect of attack.

    It's clear that it wouldn't prevent damage from evolved Pokémon, or abilities like Adrena-Brain, but you have to read the rulebook all over again to decipher whether "prevent damage counters to be placed" translates as any damage counters, even those from "does X damage to" type of attack.

    I would assume that it has to be taken verbatim, and thus "prevent all damage do to" protects only from "does X damage to" and "prevent all damage counters from being placed on" protect only against "put X damage counters on" but not against regular way of placing damage counters to mark damage done by attack.
