One of the theories that i came up with is that there are three mewtwo's out in the pokemon world. google might be saying that there are only 2 mewtwo's there but there are not. let me explain. we all know that the og mewtwo first destroyed the lab he was made in then escaped and made his own empire for a short while in the first pokemon movie, and afterward was found battling ash in the new series, while the second one was made again because the mewtwo number one was a success. But what about the one that red caught in one of the old videos when mega charizard x beat the heck out of mewtwo number three. like i mean, how was he made…

This conversation will become confusing if you do not separate the different continuities. The games, the anime, the Origins anime and the various manga are all different continuities. They may have parallels, some things might be true across one or more interpretations, but you cannot take something shown in one interpretation and apply it to the world of another.

It is possible that the Mewtwo shown in RGBY and the Mewtwo in XY are the same Mewtwo, as Red is never shown to have caught and kept the one from Cerulean Cave in any of his canon game appearances. We cannot be certain there is more than one canon Mewtwo in the game continuity.

The anime I know much less about, but I do know that at least two Mewtwos have appeared, so there's definitely more than one there.

There are different Pokémon anime with different stories in different timelines. Ash and Red are from different universes, meaning that even though there are only 2 Mewtwo in Ash's world, Red is from a different world that has neither of those, but instead there's the Mewtwo you can fight and catch in the games.

Accidentally pressed post before finishing my comment, but the Mewtwo Red catches is the same one as the one from the video games (except that whatever happens in anime based on the games is not always canon, meaning that Red in the video games is not confirmed to have a Mewtwo, even though he does catch it in one of the anime based on the games).
