Does Aegislash's "mysterious shield" blocks phantom dive even on bench?
I was playing ptcgl and my aegislash blocked an instant hit on the bench, so I was wondering, does aegislash block damage even on the bench, or was it a bug?

Aegislash's ability prevents damage. Dragapult's attack doesn't damage the bench, but places damage counters. Damage counters are only blocked by things that mention them specifically or block "effects."

As Phantom Dive's damage counter placement on the Bench counts as an EFFECT of an attack rather than damage proper, it should affect Benched Aegislash (Mysterious Shield only says "Prevent all damage" and says nothing about effects). However, an Aegislash in the Active Spot should be protected from the 200 damage that Phantom Dive deals. So if the damage counters failed to be placed on Aegislash, then it's a bug, unless the Aegislash had something like Mist Energy attached.
