Had 3 instances where Cancelling Cologne failed to stop Chien Pao's, Greninja's and Cramorant's abilities, along with the Comfey that switched with Cramorant that turn.

Read the card. It only works until the end of your turn. It also only affects the Pokémon in the active when you use it.

Canceling Cologne disables your opponent's Active Pokémon abilities only until the end of YOUR turn.
After your turn ends your opponent Pokémon have its abilities enabled again... so it's not a bug.
