3000 years ago, there was a big war invlolving the Kalos region. The king at the time had to let his Pokémon, Floette, participate. But later, he received a small coffin with Floette's flower on it. This made him furious. He hated how the world could let such a cruel thing happen to his Pokémon, and built a machine that could revive Floette and grant Floette and him eternal life. But it used the energy of other Pokémon to activate, resulting in a massive graveyard being made near the machine, and also resulting Floette being disappointed in him and leaving. He was still enraged about how the war let such a horrible thing happen to Pokémon, and turned his machine that grants eternal life into an Ultimate Weapon that destroyed all of Kalos. For the next 3000 years, he pointlessly wanders around the world, doing nothing but hoping he could meet Floette again.
3000 years pass, and multiple children (or teens or maybe even late teens their ages are confusing) in Vanville town are chosen to travel around Kalos with a Pokémon from the professor, and a Kalosian Pokédex. Not much happens in the story until Lumiose other than a badge and the mention that the Fairy type has only recently been discovered. You get to Lumiose and over half the city is suffering from a power outage despite there clearly being light there and them letting in those nameless NPCs with no dialogue. So you visit the professor and your rival tells you to go to a cafe after that, where you meet Lysandre for the first time. He says things about how being old is ugly and bad and how he wishes that everything stayed the same forever and that he wants to make a perfect world, very subtle foreshadowing, just like his black and red suit and villainous hair.
You go on to the next routes, you meet Korrina and one of her two Lucario likes your aura and continue travelling to the next gym. On the way you go to Parfum palace, and when you try going to the next city, a Snorlax stops you. Usually Parfum palace has a Pokéflute, but they had to give it to a super rich guy in another castle. You go there and the rich guy's Furfrou is missing in the for some reason enormous garden and you corner it then give it to him and realise maybe this Furfrou was better off alone, but he gave you a fireworks show, a tm, and the flute so you just wake up Snorlax. You go on to the next city, and ride a Ryhorn to visit a cave where you meet Team Flare for the first time. You beat them and a scientists gives you fossils for free.
You continue to the next gym and, after like three cities and multiple routes and caves between it and the first one, you get another badge. You go to the city with totally 100% not suspicious rocks and nothing hidden underground. I think you find Korrina again here and fight her Lucario. Then you get to the next gym's city and the guy who discovered megas, Korrina's grandpa only has one mega ring to give, and your rival doesn't get it because you just beat them. And then Korrina claims she'll give it to you after you beat her gym, you beat it, and then have to beat her again in a scripted battle to get a free Lucario with a Mega stone too.
Then you beat the next gym and go to the next route, but you can't continue because the next area is Lumiose City which is still suffering from a blackout so you go to the power plant, Team Flare is there, you beat them with the help of
the professor's assistantsthe Masked Heroes, and Lumiose is back to normal and you go there, but not before you meet an old guy with long white hair who is 4x the height of your character. In the middle of Lumiose city you see Clemont and Bonnie reactivate the light in Prism Tower and beat their gym. You go to the next gym and there's a Pokéball factory. But team Flare is there, you beat them and get a Master Ball and I think a Big Nugget too. You beat the gym, continue, and need to find the missing Mamoswine before you can continue. Team Flare was annoying its friend Abomasnow, you beat them.You then beat the next gym and then you get new news on your Holo Caster. It seems like Lysandre was shockingly a bad guy, and the leader of team Flare! He wants to destroy everyone who doesn't pay him 5M Poké to join his team with the Ultimate Weapon which he will reactivate using the Legendary, and grant those with him Eternal Life?! No one could have expected this! You go to his Cafe in Lumiose because he has his own one, it has a secret lab and you beat all the Scientists, then see the tall old guy, whose name is AZ, in a prison, while Lysandre tries to get a key for the weapon from him after saying his backstory, the one I already said above. He claims he won't activate the weapon if you beat his last scientist... jk he was lying, also he actually activated it already! (Also I did not know where to put this but they were all spying on people using the Holo Caster)
Then, Geosenge town (the one with the rocks) has their real hideout so you go there, Lysandre cries while saying all Pokémon will be "gone," you beat up his fifty million unnamed admins and see the Legendary Pokémon in a cocoon or tree state. You free it, catch it, Lysandre is seriously mad and going insane, he uses whatever energy is left to use the weapon anyways, but the Masked Heroes were aboveground and stopped it! But him trying to activate it still resulted in either him being "not breathing" or being alive forever depending on the game version.
Nothing important happens after that until you become Champion, though you meet the Abomasnow from a while ago and it gives you its Mega stone. There's a party and you get a medal for your hard work defending Kalos and beating the league (also the Fire type E4 was a part of team Flare). AZ arrives, and he challenges you to a battle, and he isn't a trainer before this. Last time his Pokémon was in a battle was Floette 3000 years ago, and that ended in a badly. Once you beat all his team easily because they're weak, he says he finally knows what it's like to be a trainer.
Floette descends from the clouds above, happy that AZ is good again. He cries and says the iconic "it's been 3000 years" line.
And that's the main story.
I am sorry for any issues in this I took way too long writing it.

Also he's still stuck under the rubble because the Team Flare hideout was destroyed when the Ultimate Weapon almost-fired.
I left out a lot of somewhat important details and mentioned some really pointless ones while writing that. To be honest I recommend just watching a shortened video (for example 30 mins instead of 20 hrs) of someone playing the game and covering what happens with the story because without actually seeing what's going on it could be a little confusing.
