The type of the attack is determined by the typing of the Pokemon, not by the energy used for the attack. Charizard ex with the Burning Darkness attack is a dark-type Pokemon, not fire.

In regards to the Heatmor, did your opponent have the Charizard from Pokemon GO in play? Its ability makes each Fire energy count as 2 Fire energy, so 3 energy would effectively become 6. Charizard ex is a Dark type, not Fire

I'm assuming we're talking about Kyogre with the Aqua Storm attack? Was the second target either a Bidoof with the carefree countenance ability, or a tera-type Pokemon ex? Both of those would have bench damage protection and negate the damage from Kyogre.

Correct, there's no way to purchase crystals. They can be earned via daily challenges, or as ranked ladder rewards.
