  This is not a bug, read the wording of those cards, Manaphy doesn't block damage counters.

  Dragapults attack of putting damage counters anywhere you want completely bypasses Manaphys ability which prevents damage from attacks to bench Pokemon.

  +1. Star Chronos skips burn and poison checks correctly but Freezing Shroud is not skipped. Unfortunately has lost a game because of this.
