I posted on this as well, I got a response stating they will be fixing this during maintenance . In short, it is suppose to read as "Play Pokemon ex" not pokemon V2 -

The last two times I've gotten that daily challenge, it hasn't registered any of the Pokemon V I put into play. This has happened with two different decks.2 -

Deck lists don't transfer and there's no theme deck mode. You still have the cards though.2 -
