I noticed that my timer was going while it was still my opponents turn, so I think that's a big part of the issue with my turn being skipped. Happened a few times today as well

That's a good theory, seems like a likely cause.

This issue is something that I have experienced as well, usually with the opening hand when trying to move my first mon to the active spot after the initial draw phase. On rare occasions it has happened at other times as well.
