Radiant Greninja dealt 270 damage with Moonlight Shuriken.

I had an Arcanine EX active that had 110 damage on it. My opponent used Moonlight Shuriken and dealt 180 damage to Arcanine EX knocking it out and dealt 90 damage to the Charmander knocking it out. My opponent then got to pull all three of his remaining prize cards and won the match. I’ve not witnessed this bug prior to the update.

It’s your weakness ! Arcanine is weak to water, greninja make 90 damage on 2 pokemon ( read the card ) .

90 on arcanine = 180 damage ( weakness is apply only on Active Pokémon)

The Moonlight Shuriken attack reads "...This attack does 90 damage to 2 of your opponent's Pokémon. (Don't apply Weakness and Resistance for Benched Pokémon.)".

So Arcanine EX has water weakness, since it was on the active spot it takes two times the damage from Radiant Greninja attack (because it's a water type Pokémon) so 90x2 = 180 damage to Arcanine EX then the attack also does 90 damage to another Pokémon the Charmander in this case (the attack don't apply Weakness and Resistance for Benched Pokémon). So there you have the total of 270 (90x2 + 90).

It was broken before the update then. I’ve had that same situation several times prior to the update that only dealt the 180.

It wasn't broken. You just weren't hitting a Pokémon in the active with a weakness to Water. Slow down and read the rules and the cards more.
