The timer not working means that there was a desync that caused you to silently disconnect.

You can only retreat once per turn, and Beach Court only works for basics and only reduces the retreat cost by one. These are not bugs.

Set the filter to "not owned" or all (or just import a decklist with the cards you don't have), click the card you want after searching for it, and click the Exchange button to the right. It's done in the deck builder, not the shop, which I assume is what was confusing to you.

What Pokemon were you attacking with? Was it a Fighting-type?
